I leave 'em on. Gives them that much more protection.
If you do decide to take them off I wouldn't worry about flavors. That is unless you are storing flavored cigars with non-flavored cigars, but even then the cello won't give you any protection from the flavors crossing.

I went through a phase where I took off the cello but now I leave it on. It is definitely the best protection for the wrappers. I didn't notice any "merrying" of flavors when I took off the cello but I didn't store them for more than 6 months.
